The gateways do have many threads, yes, but we can make this far less confusing if we use this formula~!
When you leave a certain world, end it and link to the thread you will be using in the gateways. Let me specify: On the ending post of your thread, create and OOC-ly link to that thread so your players can warp instantaneously.
And when you have passed through a portal, you end that thread and link to the new RP in the new world.
Here's an example: Blind Mag is wandering in Zydrate Alley, and finds the portal. She begins to walk down the path. [End the thread here. Create your Gateway thread, title it appropriately, and place it OOCly in your last post.] Blind Mag then finished the meeting in the Center, so she then tried to find the path back to REPO!, but failed and walked down the path to Gotham instead. [When you reach the end of the path, you OOCly link the last post to the new thread in Gotham. Title the new thread appropriately.]
And to cut down on a few questions ... If you're accepting new people for the specific plotline, make sure to notify that people going on that path already are, indeed, allowed to join in. If it was in the past, make sure it's stated so people don't get confused.

Might be wise to lock a thread after everyone in it's moved onto the next one too, therefore the current ones are easier to find.
